Abstract The external metabolites that can be transferred to/from the cell can greatly affect the analysis results. In this paper, the genome-scale metabolic networks of E. coli and B. subtilis as examples were used to simulate the metabolic states at various conditions where different transport reactions for external metabolites were knocked out. The result showed the preference of different metabolic byproducts were related with their energy states, thus providing some guidance on engineering a strain to improve the production of different metabolic products.
